I admit that my approach to RP (not just in Jumpgate but general) is probably too "hardcore" for 99,9% of my fellow players; I'd even put up with a perma death scenario where being shot down might mean having to start from scratch again...

Harsher consequences for civ rips might be the way to go, like a bountied pilot not being allowed to dock at any station in the offended faction's space; or even in all factions that are friendly with the offended faction.

If other means of protecting Civilians in regulated sector are eventually implemented (such as NPC police, defence drone pods etc.), that's fine by me. But I do not want a general ban of civ killing. IMO space ought to be dangerous even if I'm not actively seeking out danger. Even in my all-time favourite game "Elite" I would occasionally be attacked in "safe" systems.

For the particular scenario of a blockade, a "contraband system" would have been the best solution. Only after a scan has confirmed that a pilot carries a commodity (or equipment) that is illegal in the current faction's space, he is assigned a temporary "criminal" flag and may be shot down.

However for this to work in a faction mission scenario, there needs to be a way to disable brokering at the target station (which was one of the reasons the blockaders were so disgruntled back then, because all the runners flew emtpy and they had no way to tell who was running the mission).
